Please confirm when the Firewall is Configured as MTA and deployed it will block "Base 64 encrypted Mails For Phishing Scanning"

Not sure what you are asking about?
When the gateway is configued as MTA (and also on non-MTA deployment) it decodes base64 to handle the attachments / mail body.
We have protections against Phishing attacks and keep improving them.
Does that answer your question?
Base64 is just encoding not encryption. All email attachments are base64 encoded when sent. CheckPoint decodes this base64 to inspect the attachment itself.
