Could you please tell me if files in usr/scripts are preserved after updating Jumbo HotFix or upgrading CheckPoint? Should I store my scripts somewhere else?

Files in /usr should survive a jumbo.

Depends on the upgrade method, but I generally would not expect files in /usr to survive an upgrade. In general, upgrades unpack a new lv_current and switch to it. They only copy certain files over.

I put all my user-defined scripts in /var/log/scripts because no type of upgrade touches lv_log. Only wiping a box (e.g, with ISOmorphic) affects that.
