I'm not entirely sure if I understood your challenge/problem. Issues with license requiring new boxes sends an overkill.

Why don't you create MDS backup on both and use that to build two new boxes. Then just switch the cable.

On R77.30 MDS size was not that excessive and considering you are running critical environment you would have daily backups anyways. So disk space shouldn't be a problem.

But I might have misunderstood your problem

The question is very unclear but I can tell you we run a 3 MDServer set with in total around 150 domains spread over them. So they run around 50 domains each and you just connect to the primary and you are able to manage all 150 from 1 Gui client.
